We introduce a method to derive high-confidence interacting and, more importantly, high-confidence non-interacting proteins from the given experimental data based on the assumption that in multi-bait interaction screens, a prey detected with at least one bait must have been present and detectable within that experimental system. Consequently, if another bait of the same multi-bait screen did not report said prey, it can be regarded as experimentally verified non-interaction. Aggregating the evidence from multiple experiments, we can estimate the probability of detection, and hence, derive high-confidence positive and negative protein-protein interactions.
